No it won't remove the mutation however I just want to let you know Achromia doesn't pass from males or females (I still love it myself though so I understand if you already knew and just like it too lol)

Mutations need to be sex changed before they turn two years, so the latest you can sex change them is 1 year 11 months.

If you sex change a Gender Specific mutations, like Smilus/maneless males or the female mane mutations, the mutation will be lost upon sex changing.

You can pass the Achromia mutation by using a Lion Scrotum which has a 25% chance to pass the mutation to the cubs.
