Sharing a bit of personal experience, when I used Red Cocks on litters in hopes of getting more non-maned lioness muties, I got less mutations overall in a batch, compared to when genders were not restricted to male. Which could mean the genders roll before the muties, and if mutie cannot exist in that gender, its not added

I have no scientific evidence to support this, but from experience I'd predict sex rolls before mutations based on the fact that male amps mutations occur at a much lower rate than female amps. If mutations were assigned before sex you'd expect to see each male accessible amp at an equal or higher rate bacause theres less to pick from.
If mutation rolled first I'd imagine it would either force the correct sex upon a sex-linked mutation or delete the mut once it rolls to the wrong sex, which seems like the long way around and more complicated coding wise.

Yeah, it seems that way to me too - and that mutations dont consider/check the gender of a cub when they're rolled. So it seems to be like

Gender Rolled, Male - Mutie Rolled - Mane Silky - Cub is Male, not adding
Gender Rolled, Female - Mutie Rolled - Achromia - gender doesnt matter, adding

And so forth
